Background goes lighter when I flatten

I am creating a label for an old videogame cartridge that has a black background. It has several layers of text and a screenshot. As it is the 2nd one I'm doing from the same publisher, I used the file from the first game I did and just changed the title and screenshot. All other elements are the same. Yet when I flatten the image, the black background goes a lighter colour and there's a black box around all the old layers.

Even when I open the original file that I flattened with no problem and go to flatten it again, it does the same thing! What is happening?

Just clarification, the black background goes a lighter shade of black, it does not change colour. I could not see a way of simply editing my original post.

Background goes lighter when I flatten

I'm a graphic designer and illustrator, and I noticed that when I flatten my work in Photoshop CC, some of the background colors become lighter.
