Hi!

Can I somehow supress the popup window, which appears, when I start to use the shear/perspective/rotate tools? It is very annoying, and prevents me to use it effectively.

No, but you can move it to the corner of the screen and have it pop up there again next time. Also you can configure your window manager not to give focus to this window (it can be identified by the WM_WINDOW_ROLE).
